Addressed two critical bugs by refining the logic for report flag derivation based on user input and stabilizing the analysis flow, which improved reporting consistency and pipeline robustness. Improved onboarding and usability by updating documentation, clarifying environment setup, and specifying Python version requirements. Utilized Python and Markdown to implement these changes, emphasizing bug fixing, dependency management, and pipeline development. The work supported accurate tissue analysis and streamlined the setup process for new users, aligning with project goals.
